The year 2015 CE. The last era in which magecraft still thrived. The Chaldea Security Organization was founded to focus on preserving the continuation of human history. They observe a world which magecraft couldn't observe and science couldn't measure all to prevent the certain extinction of humanity. But one day, the future that Chaldea continued to observe disappears and humanity's extinction in 2017 becomes clear. Rather, it had already happened. The cause seems to be related to Fuyuki, a provincial town in Japan, in the year 2004 CE. There, an "unobservable region" that had not existed before appears. Based on the assumption that Fuyuki is the reason for humanity's extinction, Chaldea issues an order to explore, investigate, and possibly destroy this singularity – a quest for the Holy Grail, the Grand Order.

The wandering knight, Bedivere, reaches the end of his journey. It is A.D. 1273 in Jerusalem. The Holy Land has been transformed into a massive desert and its people have been forced out of their homes as three major powers wage war with each other in this wasteland. With the whole of his kingdom summoned into a strange land, Ozymandias, the Sun King, quietly plots against the tyranny of this bizarre realm. There he meets humanity’s final Master, Ritsuka Fujimaru, who has come to Jerusalem, accompanied by his Demi-Servant, Mash Kyrielight, in their quest to restore human history.

The story starts following an incident: a young girl jumps from the top of a building. The image provokes a certain dread, as the girl appears to have been a corpse even before she jumped. The case is dismissed, yet more and more of these suicides occur, and all from the same building. Thus began the rumour, that a ghost inhabited the rooftop of the building.

As two Karasu Tengu servants arrived in the human world looking for Sakura, the other members of the KiraKira team were ambushed, only to be saved by Maho Girls PreCure! Team, which represented Jewel and Go! Princess PreCure Team, which represents Key. When they gathered together with Sakura, the three teams had to dare Sakuragahara to save Shizuku and free her world from the evil hands of Karasu Tengu.

They manage to make contact with the author of the Ao Oni game, but he dies mysteriously soon afterward. The club members become suspicious at the author's death and began to investigate on their own, but encounter a secret they never should have touched: a secret underground prison in the school. For some reason all the fire doors at the school are locked, and they are trapped in the school. The sound of the strange footsteps they hear soon turn to their screams...A new tragedy of the Ao Oni is about to begin.
